Why does one split have a pin missing? With the missing pin, can it still power a 3 pin fan?

The missing pin is what the motherboard uses to read the fan's speed. As it can only read one, only one header has that pin. The 4th pin is PWM. The remaining two are power and ground, which is what a 3 (or 4) pin fan runs on, so yes, it will power a 3 pin fan.

That's how it's supposed to be. The 4-pin header includes a "TAC" (tachometer) signal that goes from the fan to the motherboard so it can report the fan RPM. The motherboard can only read one fan or the other, so plug the fan you want to read into the header with 4 pins. The fan on the connector with only 3 pins will still get power, ground, and the PWM control signal from the motherboard, but you won't be able to measure its RPM.

will this work for 2 fans that both have 4 pin connector?

Yes. One cable is 3 pin (slave) so the speed sensor works off the 4 pin side.

Can 3-pin fans be used with this adapter? i'm using two corsair rled fans and two that came with the 100r case.

This will allow you to use both fans, but beware, it will not allow you to adjust the fan curves at all. I used several programs including the MOBO's own settings to try and change it.
